This all works, but I don't get the reason for "insert the sprues" section. All that does is raise the insert, making less space for the final baggies on top.

Works great without that step.

Putting two sprues into the box bottom: tried and tested - and worked well on my box - your mileage my differ (depending on the size and quality of the ziploc bags, I assume).

I'm guessing the point of the sprues at the bottom is to squeeze the components against the lid, preventing the ships from sliding around under the boards.

Yeah, when sprues are the size of the box, it's almost always worth it to save -- remember, the box came packed with them on top, so unless it was shrinkwrapped partly open (which I've seen but not too often) that space has to be filled with something.

This would work but having recycled my chit sprues, time would be better spend arranging a custom solution.

Is it stupid to push the ships into the card board they came from?

As in push down insert.

Put all cards in one compartment.

Put all pieces in a zip bag in the other compartment.

Put in boards.

Put in rule book.

Put the cardboard pieces with holes in on the top and set the ships in each.

Apply lid?

Just whip up a foam core custom insert like many people do for Arkham horror and games of the like. Maybe 15-20 mins of effort for a more long-term (and less tedious) solution.
