Just by using a small brush. I dont think you could do it very well with a pen.

if i remember correctly, in white dwarf they suggested using a metal mesh, glued onto the bases befor glueing in the mini by composite glue.

cutting the metal mesh for insteritng that spine on the minis feet was a
Spoiler (mouseover to reveal):

well, there is mesh against insects,
or heatshrink mesh, used i. e. in frames for sifting paper pulp to make... ah. paper.
some twenty years ago i got it from some hardware store, just looked for something that looked right. as it's going to be painted it doesnot even need to be metal.
around here there is even a arts store that sells all kinds of stuff to architects to build their model houses. i am sure something is there to fill the needs of any miniature wargame paintbuff. like i was am. and reverting to at times.

Go to your local hardware store and ask for the rolls of screening (used to repair screen doors/windows). I've used the metal version but the plastic works just fine and is a *heck* of a lot easier to cut & glue!

I have a couple images (link:http://www.flickr.com/photos/12114763@N02/sets/7215762295134... ) that show the bases I crafted up for re-basing a batch of HorrorClix Aliens.

You'll need to glue the screen with a thin layer of superglue. I recommend using 'kicker' so the glue will set before the screen might lift off the base.
