Just a quick post confirms the suitability for two players for this game,
and how we played it:
1. Bid for sides as normal, but each player bids for two factions separately (similar to a four player game).
2. The whole board is opened up as per a six player. This was used to speed up play as less conflicts were encountered during Epoch 1. Up to you.
3. Play aids used to replace written logs:
* Poker chips for cash
* Stitch counters used for turn order / token bids.
* Home made Advances record ruler.
* Home made commodity chips (as per General insert Vol 31, No:5 - a lot easier to see than the board location and less fiddly).

Separate hands for each capital? Did you deal with patronage the normal way?

Yes, on both.
It was basically a four player game with two sets of 'allies'.
The game was scored with both players adding their two factions together.
