We played a 2-player game without using the expert rules (i.e. no neutral player), and one player ran out of cubes before the City Prosperity reached 301. Is that expected? I'm assuming that one reason for the neutral player is to make sure that the game ends normally before the cubes are exhausted.

You can always choose a second color.

Correct, without a neutral player, it is likely that you will need to use cubes of a second color for one or both of the players.
