There are a few cards (5 in all) found in the various Episode decks that are Character cards, which get placed into the Player decks once revealed.
[Crybaby, Fess, Open Cargo Door, The Mule, Jayne's Hat]

If these cards aren't defeated during the episode they originate in, are they supposed to be pulled out of the player decks at the end of that episode, or only at the end of the game (i.e. after the third episode)?

Since player decks generally remain the same between episode A and B as well as between B and C (without even being reshuffled), my initial interpretation would be that these cards are to stay until the end of the game. Is that correct?

That's correct.
