The rules state that if you reveal a ship strike from the episode deck, it works just like you had drawn it from the ship strikes deck.

I have an upgrade that lets me cancel a ship strike I have just drawn and redraw a new one. Can I use this for the card that came from the episode deck? I can't see any rules that say I can't, but at the same time, episode-specific ship strikes tend to be nastier than normal ones.

Bonus question: this came up during the Jaynestown episode, which has special rules that state that all cards in the 'Verse are considered stationary, except the Inevitable card. Should this include facedown cards? I have been playing that it does, but in most cases, it makes no difference either way.

With the Rules As Written (RAW), I see no reason why you couldn't make use of the upgrade to discard the episode ship strike (just make sure you place it in the Defeated episode cards pile) and draw a replacement from the normal ship strike deck.

I wondered about that too.
Since it does say that all "cards" and not just all Enemies are stationary, that instead of shifting the facedown cards to the left and adding the new episode card to the rightmost (4-scan) spot like normal, you are to place the new episode card in the rightmost OPEN spot in the Verse (or possibly directly into the Combat Zone).
Physically, it makes a difference, but essentially since they are all unknown cards, unless you have River's psychic abilities, then it doesn't make much difference gamewise.

Yes, face-down cards are also Stationary.
