Stupid question..but can't find this confirmed in the rules.

Elemental spell vs Signature spells and Items;

I take it Elemental spells DO exercise their FX affects when played against Signature Spell and Item cards as opposed to having no affect? (taking into account any other affects of the "Signature Spell"/items/archetypes)

The banners don't specifically address this.
ie, for Fire, an all encompassive banner would read;

"Fire beats Ice.
Wind beats Fire.
FX otherwise applies against all Signature Spell/Item cards."

Coming from "Rock Paper Scissor" games like Yomi and BattleCON where things are so legalistically spelled out on the cards/spells, I've gotten anal about card effects.

The "weakness" banners only relate to element spells.

So yeah, signature spells resolve regardless of an element being played against them. And no element spells are capable of stopping the FX of a signture.
