When we set these up for a three player game the cube ones and the monster ones were not the same for all of us. Were we supposed to have the exact same goals?

For Zeus Tiles, everyone should have "identical starting conditions with equal colours" - Page 4 of the rulebook.

Still not sure I follow this.
At the end of it all, would each player have...
the same two colors for Shines and the same two colors for Monsters?
-or-
the same four colors in total for shines/monsters flipped randomly by players?

Here's how I do it:

1. I take the four colored monster/offering tokens in my color.
2. I shake the tokens up in my hand and draw two.
3. I flip the two tokens I just drew to their offering side and those become the colors for everybody's offerings.
4. I take the remaining colored tokens in my hand and flip them to the monster side. Those are then the colors for everybody's monsters.

This is basically just restating the printed rule slightly differently.
