Let's say that (hypothetically) you're giving up Intelligence for Ph.D. You have Highly Adaptable. Can you use the Highly Adaptable to say that you're cashing in the 2 MP from the Intelligence card to pay only 1 for Ph.D?

It may not be an optimal move, but I'm more concerned about its legality.

I don't have the cards in front of me, but I think the answer is clearly no. Highly adaptable really only concerns 'voluntary' trades. You must trade in the requisite basic gene to get the advanced gene.

Besides, Highly Adaptable doesn't need to be any better than it is.
