I just picked this game up at the local thrift store (with all the pieces!), but it didn't come with an official rule set. I've found copies of the rules online, but still have this question:

When I capture an opponent's piece, does he get a chance to play it again, or is it held and counted against him at the end of the game?

You return it to him, and he can play it again, but it's undoubtedly going to count against him in the end.

The other thing you might not know is that if one player can no longer place pieces, his opponent is allowed to continue placing as long as he is able. The final score for each player is the number of squares that would be covered by unplaced buildings still in hand, with the lower number winning. Empty territory controlled on board is not a factor.

I understand my copy of the rules to say that the score is the number of squares your leftover buildings would occupy on the board, with the winner having the fewest -- like Blokus. Is that what you meant?
