When playing the non-historical rules, who commands the Standard of the King of France? We can assume that Henry commands the English Standard.

No one commands a Standard, I'm not sure what you are asking?

In most battles, there are separate Standards for each Command, but not here. All retired units for a side use the same one and it is activated on a Free activation to rally any retired units adjacent.

Does that help any?

The MOI rules say "Standards are activated by Command. If an army has only one Standard, that Command is that of its overall Commander".

This implies that even though activating a Standard requires a Free Activation, it still an activation by the Standard's Commander. The significance would be that the Standard's Commander cannot be the first to attempt Continuation (unless there is only one battle left).

If this is wrong, it needs to be clarified in the FAQ.

I notice that the "Infidel" rules do not include the reference to Command, but that creates another problem. (6.2) says "After the player has undertaken actions with his chosen Command, he may attempt to continue his "turn" by selecting another of his Commands to go". If actvating a Standard does NOT count as activating a Command, does that mean that Continuation is not possible thereafter?

Here is a form of words which may convey how Standards should operate:

Each Standard is an independent Command. Standards have no Activation Rating, can only be activated using a Free Activation and cannot be used to perform Seizure or Continuation.

The rules also need to say somewhere that if a Command becomes leaderless it can only be activated using a Free Activation and cannot be used to perform Seizure or Continuation.

A Command can never be totally leaderless, as there will always be a Replacement Leader.
