On the Double Back cards the action states, "Flip X linchpin to whichever side you prefer." Does this mean you have to flip it or can you leave it the way it is? I understand if it is normal you can flip it to the alternate time and visa versa. But can you simply leave it as is?

Yes you can leave it as is. At least that is how we understood and played.
