So which is it, are the Resource prices affected or not? Can you choose the Resource you want or do have to take a random cube?

The IMPORTANT! note under the Guild Hall says: If you have just delivered a Guild Order, then picked a new Guild Order and happen to have the Resources with you yo fill it, you may turn them in immediately. Adjust prices and Orders, and collect VP's. You do not get to deliver this Guild Order.
So which is it, can you deliver the second Guild Order or not? From what I've understood, delivering Guild Orders is exactly the thing that gains you those VPs and after which prices and Orders must be adjusted.

During Final Scoring resources are taxed. This tax is payed from player's cash. Players who can't pay the full amount lose 1 VP for every 100 ducats they still owe. So a penniless player owing 120 ducats loses 2 VPs.
My math says that, in the example above, the player should lose only 1 VP because there is only one "100 ducats" in 120. But I take it, that the amount owed is always rounded up to the nearest hundred, am I right?

I think you're misreading (or have a very old error filled printing). The pdf rules say "This does affect the Resource price.", not "does not".

Again, perhaps an old printing, pdf rules do not have this phrase. It just says if you draw one and can fill it, turn it in and adjust levels.

Essentially, as long as you round after paying cash first. In the second example, he owes 120, has 30. If you rounded to 200 owing first, then paid the 30, he still owes 170, and it would cost him 2 points, instead of the correct 1 (proper is 120-30=90 owing, pay 1 point).
Correct is more properly phrased "for each 100 owed, or portion thereof".

Sounds like you have the original rules. It may definitely help you to download the updated rules PDF as many of the typos/errors were corrected there.
Harbor Master is a random draw from the bag.
The last line in the Guild Hall paragraph was supposed to have been deleted, so yes, you do get to deliver more than one order if you can.
Lastly, in the event of owing tax, you do indeed round up to the nearest hundred as it's effectively like taking a high interest loan to pay off your debts. So 0-100 is 1 VP, 101-200 is 2 VP, and so on.

Thank you for your quick replies. They certainly cleared the questions I had in mind. And thanks for pointing me to the pdf rules also.
I'm looking forward to getting Masters of Venice on the table and with the right rules, I'm sure, it will be a much more pleasant experience.
