I was wondering what the issue was because I remember the game being so good! Not having played in a long time I missed such an essential rule! Thanks for your help.

Just to clarify, you can put Paratroopers into your opponent's base but only with a supply line (i.e. not using their special ability). If you could capture the enemy base with Infantry (or Tank, Heavy Weapons, Artillery...anything but Special Forces) then you can capture it with Paratroopers as well.
