Did someone already ask how Twilight Struggle is #1 overall, but is the #2 strategy game?

Many times. The paradox is resolved by realizing that the ranking algorithm for all games is not necessarily identical to the ranking algorithm for a subdomain. E.g. note that there is some unspecified number of "dummy" votes added in (Ratings).

A quick look on geek ratings of Twilight struggle.

Overall GR: 8.190 (#1)
War game GR: 8.282 (#1)
Strategy game GR: 8.195 (#2)

GR seems to be calculated differently for each subdomain, giving
sometimes different rankings.

For ranking calculation, there is a number of average dummy votes added to the real votes. This number is tied to the total number of votes.
The subdomains have a lower total number of votes than the geek as a whole, therefor less dummy votes get added.

So as a result, the general ranking favours games with a high number of user votes, while the subdomain rankings favour games with a high raw average.

It's also been said that a user needs to have rated a certain number of games within a subdomain to have their ratings count towards that subdomain.

Perhaps even rate them highly? If you don't like a particular genre and you rate them all pretty low, then your ratings probably aren't helpful for those who play that genre.

This is just a guess on my part. But that's how I would filter subdomains if I were doing it.

Eventually BGG will realise that they should just show every user they know something about the rankings that pander to _their_ particular tastes.
