Really enjoying the game, but I'm a bit confused by the Black Die.
Let's suppose Evil has the Master and three minions in play. At the start of the Evil player's turn, the Black Die is rolled and comes up three small flames. The rules state the die roll indicates which Evil characters can move, so the three Evil minions can move, but not the Master. However, does this mean that the Master (in this example) can not perform any action this turn? I get that he can't move, but can he pick up a card if he is standing on a black dot? Can he play a card or attack an adjacent Good character? How do others play this?

I play it that only the minions would act. The Master's "turn" would be skipped.

I also play it the same. No big flame means no action for the boss this turn. You can just imagine he is in his lair contemplating his next evil move.

The Master cannot act if you roll three small flames. Some use a house rule that if you roll three small flames, you have the option to instead act as if you rolled a large flame and a small flame. Three small flames can be good in some circumstances, but it can be extremely brutal for the evil player at times.

We'd been playing the game as you all have interpreted the rules, but then we tried playing as described in my first post: the Black Die indicates which evil characters can move, but all get a turn. This did not seem unbalanced. In fact, it does not seem fair that all the Good characters are active each turn, but Evil must make do with three or fewer characters each turn, especially as Good has access to (potentially) 15+ cards. Also, some of the Evil cards stipulate to roll the Villian's Majik dice, so if the Black Die indicates the Villian does not move this turn, are these cards unavailable to Evil for that turn? This seems to penalize Evil more than is necessary for game balance.
