Travelling to the Science Building, Sister Mary enters the Department of Alchemy, when the professor looks at her in fear and shock. Rising, he begins chanting and waving a crucifix before her, blessing her.
She's already blessed, since it was turn one. Does this count against her personal story? I know that it's been said that a blessed investigator's blessing is replaced and, therefore, s/he doesn't have to roll during upkeep next round. Does the same principal apply here? Is the fact she was blessed, even if it had no real effect, the deciding criteria?

Brian I would say it counts. As you stated, she is technically discarding her old one and gaining a new one, gaining the benefit of skipping an upkeep on it. So I would count it for the PS too.
ETA: Also note the wording is distinct for the flip side. If she gains a cursed card, then she flips that side of the card over (which means she has to be cursed twice or lose her blessing and then get cursed). The side you are concerned with just states a Blessing, nothing to do with the card.
The PS is really just a random way to make her better. It will most likely come up and just by having the right card drawn really.

I wasn't thinking of the reverse side at the time, but I recall that is how it's phrased. I don't have a winning record by any stretch of the imaginiation, but I'm still inclined to make borderline interpretations in favor of the AO.

I would say it counts, for the "blessing replaces blessing" reason. Her story requires two investigators to "be blessed," which I interpret as the act of receiving a bless card (even briefly).
