When I played Native village and the deck runs out, I choose the first one to put the top card of deck into willage mat, do I shuffle the discard pile to form new deck and do the choose, or put nothing?

When you play Native Village with an empty deck, one of two things happens:
1) You choose to put the contents of the Native Village in your hand. In this case your deck remains empty. 2) You choose to put the top card of your deck on to your Native Village mat. In this case you shuffle your discard pile to form a new deck, and then put the top card of your new deck on to your Native Village mat. If both your deck and your discard pile are empty, then nothing happens.

Your discard pile is reshuffled to form a new deck whenever you need a card from your deck and your deck is empty. This is one of those times.
