At the last point in my game this afternoon, I had reached a stage where we had to draw 5 flood cards but there were only four in the deck. Do we draw four cards, reshuffle them and draw another?

Yes, you reshuffle the discard pile to form a new deck. The rule for this is at the top of the back page of the rule book.
