I just got To Forge a Realm and upon reading the rules that affect reinforcements rolls imply that the roll is 1D3. In my base game rules clearly state that the straight value is added (1d6).

Should the initial roll be 1d3 (as well as additional rolls from the military academy, for example)?

If so, why do the military tokens have a value 4 among them when that is not a possible normal die result?

The rule says you use a 1d3 for the Academy when you're not using the die roll for the King, and using the tokens instead. It doesn't say you use a 1d3 for the King's roll.

As for the impossible 4, it just means that the Academy can never improve it, and 4 is the best you can get.

Correct, make sure you're aware of that distinction. As for why you only use a d3 for when playing with the Academy plus the Soldier tokens, the designer chimed in and said a d6 for those 2 would definitely be too powerful. A d3 kept things simple while still balanced. If you want, you could houserule a d6 and map their values as 0-1-1-2-3-4 (or whatever the soldier token values were supposed to be, I may have forgotten)
