I had a haunter ghost that had just stepped off of its card and caused a villager to flee. The ghost was then moved by the use of the pavilion to a new space. Does the ghost instantly cause fleeing from its new space?

No, the vilager only flees when the Haunter moves not when you moves the Ghost card. It is a turn-effect. Even a "comes into play effect" will not apply when you moves the ghost card with the Pavilon or a Blood Mantra which allowes you to move a ghost card.
