I first played this game when I was living in Japan. My friend got it on a whim and we loved it. For a long time we played two players as it’s written in the rules.
The game's rule book for two players:
1) The playing order stays the same: Blue, Yellow, Red, and Green 2) One Player controls the blue and red, and the other player controls the yellow and green. 3) At the end of the game each player counts both of the colors.
But after a long time we got tired of having to play two different colors all with the same shapes. So we came up new way of playing the game with only two players which we found to be a lot more fun.
The way we played two players was the same in step one and three. In step two instead of playing two/three different colors each player only plays one color. To make it work what we did was shrink the board. We took the extra pieces and line the board two spaces in shrinking the board.
By shrinking the board two/three spaces both players have the ability to put all their pieces on the board, but the board is also small enough that the players will find it hard to do so.
We found that this made for a much more enjoyable two player game. It was easier to play and more like the four player which is the best number of players for Blokus.
Try this new style of two player Blokus it will make the two player games a lot better. Good luck and have fun.
This is shrinking the board by two spaces.
This is shrinking the board by three spaces.

This makes the game into Travel Blokus often called Blokus Duo. See

We prefer this version for two as well.

You've more or less rediscovered the idea of playing Blokus Duo on a Blokus board.

Try starting in the indicated squares instead of corners to make it fully Blokus Duo:
