Does this game still take 90 minutes to play when playing with only two people? I'm trying to find games to play on an hour lunch break and this one looks really cool. Is it worth buying if two player is the only way it'd ever be played?

It really depends. I know that's that the answer you're looking for but let me explain.
The real time issues come when you start planning your attacks against the heroes. Everything up to that point is simply worker placement and resolution. The planning of the hero attacks is where some serious analysis and thought goes into the game. If you or the other player take a while to make a decision it could be a long game.
If you're both rather quick at making decisions in game than I think you could get the game done in less than an hour.
And I think the game is worth it. I've only ever played it with 3+ players. I recommend it though. You might also look into Memoir '44 for a quick and very good 2 player game to play during lunch.
I've always wanted to play a speed version of Dungeon Lords, Agricola, and BSG. I just think it'd be fun to see how people do when they have a time limit to make decisions.

I can't imagine getting Dungeon Lords (or Memoir 44) played in a lunch break unless you have a dedicated space to set the game up AND can have it set up before lunch. Even then... I'd probably pass. There are just so many other good games that easily fit in a lunch break that there doesn't seem to be any point in forcing one of these in.
EDIT : Should you be interested, the three games that make up our lunchtime rotation are Innovation, Race for the Galaxy, and Summoner Wars.

Yeah, the game takes at least 10 minutes just to set up, much less play. And I haven't played it with 2, but the consensus seems to be that 4p is by far the best (2p involves a dummy player).

I'm surprised to hear that. Playing the base of Memoir 44 is usually far less than an hour every time I've played it. The biggest issue is set up but if you play some of the "cleaner" maps it shouldn't take that long. I don't see it as a long game. Race for the galaxy takes us longer than Memoir in my experience.

DL is definitely best with 4. 2 is different, but in my mind manipulating the dummies adds a different layer of strategy. I wouldn't recommend it for a lunchtime though, unless your employer has a very liberal definition of an hour...

2 player works surprisingly well but not everyone will like it. I prefer 4 player myself.
Op, if you can keep the game set up it would be easy to have year one and year 2 spread over two sessions. The game itself can be played quickly but that depends entirely on how much thinking time the players need and of course your first few games will be naturally a lot slower anyway as you learn the game.

It plays different with 2 but I like it!
But I would never try to play this game in an lunch break - its too fiddly, the setup and cleaning time takes a while, it needs a big table, and its a brainwrecking game, which shouldnt be forced to play under an hour. For me the fun comes from "solving" the "puzzles" - and this takes a while.
My advice: Get the game! It is my favourite game, BUT dont get it for the lunch time, get it for a bigger gaming-evening!

I personally enjoy the game with 2; most of my plays are with 2, and I haven't regretted it.
However, our plays consistently come very close to 90 minutes every time with 2, so I don't think it would work in a lunch hour.

It helped me out to grab a few 10-sided dice for choosing the random orders. I hate shuffling tiny stacks of cards and spend way too long on it.
