There is a rule for the base game: You can destroy small buildings to gain space for a Metropolis, but you can't destroy small buildings to gain space for other small buildings:

I couldn't find a rule that prohibits building Metropolis over Necropolis. I'd say it is allowed. Even more so as the rules allow you explicitly to build a Necropolis over a Metropolis. I can't however understand when the latter would be useful. Maybe in extreme corner cases as a desperate defensive move when you use Hades before Ares due to magic item reorder and are afraid of losing the Metropolis to the Ares player who then can win the game? But this is unlikely too: Normally Hades could simply destroy threatening ships of the Ares player.
