It states in the rulebook,"if any player runs out of cards during the clash, then skip directly to recycling their top attack pairs and a new beat begins".
Does this mean that both players recycle their cards? thanks

Yes.
Also I can't think of a situation in which one player runs out of bases and the other hasn't.

It can happen easily with Lixis, but in either case, both players cycle, rather than just one.
