I decided to take the plunge into MKD. I just got some dungeon builder kits, boosters, and the Heroic Quests packs - oh, and a couple of dragons and titans to act as "final bosses." I ended up getting WAY too many! I didn't really do the math in advance, and didn't realize just how many different miniatures were in the MK Dungeons expansions. I got a case of each of Pyramid boosters (48), Dragon's Gate boosters (48) and Dungeons starters (24; I'll only open starters until I have the 6 available heroes), plus 12 Dungeons boosters. I didn't really think about the sheer number of MKD figures in these boxes until they arrived - and now they're sprawled all over two tables!!
So... How do you store your MKD minis?
P.S. I have a spreadsheet listing doubles available for trade. GM me if you're interested in trading - or if you'd like a bunch of assorted heroes, magespawn, and treasure chests to start your own MKD game.

I use a medium sized Rubbermaid tub to hold the figures. It's not quite as good at protecting them from shock damage (being dropped) as a foam-filled case would be, but it really helps minimize the total volume needed on a shelf. I added some cardboard partitions to it to separate the Heroes, low-point Mage Spawn, and high-point MS so getting them out and setup is much quicker than if they were all mixed. Unpacking and repacking them does take some care to make sure pieces (weapons, etc.) don't get snagged or bent and I always make sure to keep the most fragile figures on top, but this method has worked for me for many years.
All of the tokens, builder kits, artifacts, rules, and other accessories I keep in a large shoebox stored along with the tub.
This picture is from a year or two ago, but you can see both on the lower right shelf. The red/black shoebox is directly below Wasabi! and Forest Fellers, and the tub with figures is just to the right of that - you can see the white stickers from the bottoms of the hero dials. (The two larger tubs underneath hold Mechwarrior figures.)

I use card storage boxes for both MKD and MKR with each faction in its own box. I store the Heores and terrain bits in plano boxes. I can't take everything to a game so I just fill a plastic tub with what I need.

*Singles + terrain = dragons + titans + some castle bits. At ~ $2-4 each, I couldn't resist the keep, gatehouse, dragons, titans... even if they're a little big for the dungeon and weren't designed with MKD in mind. I'm sure I can fit them in via custom scenarios and/or house-rules somehow (e.g. Dragon or Titan boss fight in an open area; exit through the Gate House; bonus treasure and/or level up at the Keep).
