I have now bought the German edition of Citadels ("Ohne Furcht und Adel") as well as the expansion The Dark City ("Die Dunklen Lande").
After reading both sets of rules I realised that the German rules are a bit different:
1. They do not disallow the placement of multiple versions of the same district (i.e. there is no rule that prevents you from doing that). You can build 2 or more castles for example, if you want to.
2. They do not prevent you from choosing more than two of the bonus characters from the expansion. Actually they say you may replace as much core game characters as you want to.
So my question is: Should I play with these rules as they are, or should I use the FFG rules instead?

For the first rule I think the FFG version is a good one. Stacking the same cheap buildings seems like it would help you capitalize on choosing the character of that color, but in reality I think it would just make you an easy target. I would think the game would be more frustrating if people were allowed to build more than one of the same building. On the designers website, faidutti.com, he lists the FFG version as the official rule.
The second rule I think is really just up to your preference. We've always substituted as many or as few expansion characters as we felt like doing. It can definitely change the feel of the game; while some character combinations feel more balanced than others, some of the odd combinations can cause some interesting game situations that force a different kind of diplomacy between the players than the core characters do. We have some expansion characters we like more than others and we have some expansion buildings we like more than others. We play the unmodified base game most often, but it's always fun to mix things up to find new things that might work well for different groups of people.

From what I understand, the FFG rules are more in line with as intended by Faidutti:

Publishers can modify rules as they choose, and it looks like the German publishers decided to make some changes. So if you want to play as Faidutti designed it, I'd go with FFG.
As for why those restrictions were in the original rules, I would say for game balance.

I follow the rules as is in my FFG, English edition copy of the game. We also have no restriction on exp char, although we don't always use all of the exp char just b/c we can. For example, I prefer the Witch when there's 5 or less players, and generally go for the Emporer instead.
I've played it both ways via BSW and Citadelles.net before. The Quarry becomes an "effect-less" purple card if you decide to play with the original German rules.

More questions:
1.) Regarding to the file Citadels district cards reference and the English rules from the FFG website, the English expansion (part) of Citadels has only 14 cards. The German expansion has 15. It seems the 15th card is already part of the English core game and it is the special district "Great Wall". Is this correct?
2.) According to the above file, the "School of Magic" district has the same rules as the districts "University" and "Dragon Gate": costs 6, but 8 VP worth at end of game. The German card however has the following rules: "When counting victory points, counts as district of a colour of the player's choice. Gain 1 more gold when you are King, Bishop, Merchant or Warlord." (accordingly the 2 silver coins beneath the 6 gold coins on the card are missing). Did Faidutti change this card later, or are there mistakes in the above file?

1- I see it here, so it looks like it is part of the base game. For my copy, DC cards have a star on them, which I don't see in this picture either. http://www.boardgamegeek.com/image/998417/citadels
2- that's a typo. Better late than ever to fix it, but FWIW, at least people were already familiar with it to know it was wrong.
