In a 5-player game there is a probability we run out of great person tokens. There is only
15 18 (3 each). What do we do if a person advance on a track and there is no great person token for him? I was looking for this question for a while in the forum but couldn't find a thread about it.

It's actually in the F&F rules, page 12:
Quote: If no great person markers of the type shown on the drawn card are available, the player discards the great person card faceup to the bottom of the great person deck and draws again until he draws a type of great person that is available. If there are no great person markers available at all, then the player doesn’t receive a great person.

They definitely should have included 1 more of each type for a 5 player game.

I will probably house rule it in the future (when I have a choice), but agreed it is too late for that in the game we are currently in.

I would prefer slightly different rules:
If all great person tokens are used, you may still get a great person, assuming you have more tokens than you got cards.
So, as an example: I got 2 great general tokens, and only 1 card (I used the other), then I can still claim a great general - So I need to pick a card from the top of the deck until I get a great general.
Thoughts on this?
On another note, I dont have the game or rules in front of me(Does anyone have an electronic version?), so Im not sure if it is stated there, but: If I am the greeks(it was the greeks that could pick 2 and chose, right?), should I pick great person cards until I get 2 "valid" ones? I assume so.

Why not just make a few extra GP tokens of your own on a piece of paper or whatever, especially if you feel the FaF expansion didn't add enough extra tokens to compensate for a fifth player.
I don't see why a player should be punished with different rules and regulations late(r) in the game, just because the others have been hoarding GP tokens. To me, it defeats the whole purpose of planning and spending resources in the game.
Imagine in the PC version, a pop-up message telling you: "Sorry! Your amazing, cultural megalopolis was supposed to generate a Great Person this turn, but since all the other Civs have generated so many Great Persons before, you don't get one. Suck on that, Gilgamesh!"

But this is not the pc game, and one of the game mechanics is that there are limited tokens. My suggestion was to still make it viable to get great persons, even though the token supply ran out. It would make great persons less valuble, but still provide be an option one could choose.

I have already scanned the tokens and am going to make one additional set for use during 5 player games (maybe 4 I will have to see). In the original game it was virtually impossible to run out of Great People, now that culture is king and there is an extra player along with the added bonuses from Great People cards... it doesn't make sense to just run out in the middle of the game.

You're right about the mechanics part, but my suggestion is for 5-player games since, after all, the current supply of GP tokens came with the base game, implying that the expansion's possibility to have 5 players sort of forgot to catch up with the GP supply. I still believe that the number of GP tokens are more than enough for 2-4 player games.
In fact, judging from my (rather vague) memory of previous discussions on these forums, the 5-player-token-supply-problem seems more relevant and unfair in regards to building tokens.

I like your idea, but I still feel that to make it somewhat fair in such a case, acquiring the GP should be cheaper. Say, 2 resc. on Philosophy instead of 3. And as far as GP steps on the culture ladder goes, perhaps something like:
2 culture on Level I 4 cult. and 2 trade on Level II 6 cult. and 5 trd. on Level III
