Would recommend that you also consider Glen More. I suspect that you might find the theme a touch dry, but it might be worth a look as something slightly further along the line than Carcassonne and with a touch of randomness in the tile draw. Some interesting mechanics at work (if you haven't encountered them before, of course).

Also, slightly off the beaten track, but one of my other half's new favourites, is K2, a mixture of hand management and clever placing of your climbers as you try to climb the mountain. Strong theme and very tense, and, like Glen More, is head-to-head without being completely confrontational.

Glen More plays in about 30 mins and takes a couple of minutes to set up, K2 a little longer in the playing, a little shorter in the setting up...and if she doesn't like it, K2 can be played solo.

If you like card games with little setup but want something not too lightweight, and enjoy some randomness and a constantly changing board you have to pay attention to, and an interesting mechanic, Innovation would be my nod.

Glory to Rome, an earlier game by the same designer, might also fit the bill.

Something different that comes to mind:
2 de Mayo may be too short, but different.

Normal two player reccomendation, lighter side, fun to play:
Jaipur - set collection, with risk management
Jambo - buy/sell goods, with some take-that interaction
Battle Line - may be too little theme
Hemloch - small indie with a combination of mechanics
Tooth & Nail: Factions - same company, probably shorter than you want, but can be drafted to make it more interesting.
Android: Netrunner - I'll add this also

"Wargames" that would fit and require board analysis:
BattleLore or Battles of Westeros (or slightly simpler Memoir '44) (or wooden Commands & Colors: Ancients)

Oh, and just had to edit to include Neuroshima Hex! a great game fitting your description well actually. Tile laying stack based combat with a nice complexity/play time.

+1 for Neuroshima Hex, but what your request strongly suggested to me was Finca. Not strictly 2p, but best with 2. The fruit rondel requires studying, and there is a nice tension between taking more fruit and delivering. Seriously, a meaty, but not-too-long game for two.

+1 to Innovation! This game does everything you want.

Agricola: All Creatures Big and Small (plus expansion) hits all the nails on the head, except no luck. Awesome game, highly recommended!

+1 for Small World and Mr. Jack (but Mr. Jack can be a really short game).

Other options not really mentioned my wife and I like:

Nexus Ops - short wargame with some variety.
Thebes
Last Night On Earth
Survive

Though I love Summoner Wars I would have to go Mage Wars over it. Gives you more control, the battlefield/board is always changing but you have full access to all of your spells, and the rules just work.

Not to mention it scratches so many itchs.... the M:TG deck building itch, the strategy war game itch... there is just so much about it that is just done right.

True enough. I haven't gotten to play Mage Wars Arena yet but it does look very cool. Between it and Summoner Wars, I tend to think that if one likes either game, one will tend to like the other yet still appreciate their differences.

Thunderstone Advance: Towers of Ruin

Very similar to Dominion with more theme and a bit longer

Also highly recommend Race for the Galaxy good length 30m to 1hr, great mechanics, and can be very competitive especially when the military expansion is added.

Yet another +1 for Innovation. That fits your list to a T.

I would also suggest checking out Agricola at some point.

1- Plays great with 2.
2- Light on randomness, but it's there if you play with the Occupation and Minor Improvement cards.
3- Farming theme is a bit dry for some. Physically constructing the farm through the game is a lot of fun for me.
4- More complex than Dominion, but the simple worker placement mechanic makes it easy to learn.
5- Play time usually between 1.5 and 2 hours.
6- Once it's known, setup doesn't take too long.
7- Play with the cards or don't. Both versions are fun.
8- Definitely not co-op.
9- Worker placement looks like it would be new to you.

My wife and I really enjoy Agricola. Your mention of studying a game board made me think of the many early Agricola games that my wife and I shared during summer afternoons. There are static elements to the 'board'. But a new action space is added to the game each round. Even without cards there is variability from game to game. With cards the decision making tree branches out even more, making the game highly replayable.

+1 for Summoner Wars and Innovation in the card games category. A Top 5 and Top 10 game for me.

+1 for Castles of Burgundy if you are open to a board game.

My wife loves Innovation and Castles. All three of these were in my top 4 most played games last year behind Dominion.

For 2 (or 3) I do recommend A Fool's Fortune. It's very new, and poorly publicized. Think of it as Magic, plus Rummy. You should get through some concepts easier, having played MtG.

Here's what the two of us play:
Archipelago: Not very 'head to head', but there's a lot of interaction
Biblios: Auctioning that's actually fun with 2 people
Cold War: CIA vs KGB: Very competitive, 2 players only
Eminent Domain: I highly recommend this if you like Dominion
A Few Acres of Snow: 2-player deck builder that is extremely head-to-head
Keyflower: Good luck finding it, but it's great if you can
Key Harvest: A good amount of interaction and screwage
Seasons: Recommended by others, I'll throw it in too
Steam: Good for 2 with the Steam: Map Expansion 1
Stone Age: A bit like Agricola, but far more streamlined
Tzolk'in: The Mayan Calendar: Lots of different ways to get points
Village: A very deep game with a good amount of interaction
Yspahan: Can be very competitive with 2 if played right
