With my recent acquisition of Theseus: The Dark Orbit and Tash-Kalar: Arena of Legends it dawned on me that I now have quite a few games that pit faction against faction with multiple factions to choose from. I really like this type of game—great replay value, especially with expansions—so I thought I'd make a list.

Please feel free to add others. I limited my entries to games with at least three factions but suit yourself.

The Ares Project (2011); four factions

mb Colossus: enormous, mechanized battle system (Ogre-like)
mb Kahoum: ancient, secret cabal with psychic powers

mb Terran Alliance: remnants of the Earth Defense Force
mb Xenos: insect-like Martian shape-shifters

Each faction is represented by its own special play mat, numerous chits, and a deck of 50 cards. The cards are deployed face-up as various buildings, units, weapons, and special actions and face-down as resources.

Blue Moon (2004); nine factions, or peoples

Base game

The Hoax: cerebral, devious old men, with many special powers
The Vulca: fire-loving beings; counterpart to Terrah

Individual expansions

The Aqua: watery creatures, often "protected" from effects
Buka Invasion: pirates who benefit from ships and "bluffing"
The Flit: feathery flyers who rely on "retrieve"

The Khind: little runts who get tough when they "gang" up
The Mimix: amazons who gain strength through "pairing"

The Pillar: strange characters aided by potions and "catepillars"
The Terrah: earth-bound brutes; counterpart to Vulca

Each faction is represented by a deck of 31 cards. The decks comprise a varying number of character, booster, support, and leadership cards. Deck construction is possible under strict guidelines. Two non-faction expansions—Emissaries & Inquisitors: Allies and Emissaries & Inquisitors: Blessings—were designed to augment construction options.

Long out of print, Blue Moon together with all of its faction expansions will be released in Q1 2014 as Blue Moon Legends by Fantasy Flight Games.

Deadlands: Doomtown (1998); 10 factions, or outfits

Episodes 1, 2, and 3

mb Law Dogs: sheriffs and deputies--the good guys
mb Blackjacks: gang of bandits and outlaws

mb Collegium: mad inventors of steampunk gadgets
mb Sweetrock Mining Co.: the local industry's officials and henchmen

Episodes 4, 5, and 6

mb The Whateleys: satanic family of hucksters and hexers
mb Sioux Union: coalition of Indian tribes and spiritual shamans
mb Maze Rats: band of pirates, primarily Chinese

Episodes 7, 8, and 9

mb Texas Rangers: Southern agents
mb The Agency: Northern agents (Pinkertons)
mb The Flock: "chosen-by-God" zealots, replaced by Lost Angels

Deadlands: Doomtown is a collectible card game, thus deck construction is a very important aspect of the game. Each faction is represented by a deck of 52 cards, plus two jokers. There are seven types of cards, associated with the four suits of a Poker deck:

Dudes (Spades)
Events, Goods, Spells (Hearts)
Deeds, Improvements (Diamonds)
Actions (Clubs)

Furthermore, each card has a rank from Ace to King. Factions may comprise any number of each type of card, and up to four copies of any particular non-unique card. Each faction deck resembles a poker deck, but with one major difference: multiples of specific rank-suit combinations are possible, but at the risk of making some of its poker hands illegal (vulnerable to accusations of "Cheatin!").

Deadlands: Doomtown is out of print, but many BGG users (83) have various elements of it up for trade.

mb Hegemony: human gang of gladiators

mb Moloch: versatile but immobile machines
mb Outpost: human, very mobile ranged fighters

Babel 13 expansion

NeoJungle: symbiotic "Motherland" of mutants
NewYork: human, fortified police state

*included with the original base factions
in the 3.0 version of the game

Numerous unpublished, fan-created factions: Behemoths, Caravan, Salt Lake City, Sand Runners, Silicon Valley, Thanatos, Uranopolis, to name just a few.

Each faction is represented by a set of 35 hexagonal tiles. A set of tiles comprises a headquarters and a varying number of melee and/or ranged fighting units, defensive units, unit-enhancing modules, and instant actions such as moves, push-backs, and battles. "Deck" construction is not a feature of this game (small exceptions: the four Alabama Mercenaries and the Mad Bomber).

Summoner Wars (2009); 16 factions

Initial pairings

mb Guild Dwarves vs. mb Cave Goblins
mb Phoenix Elves vs. mb Tundra Orcs

Individual expansions

mb Cloaks: guerillas, spies, thieves, and assassins
mb Fallen Kingdom: undead hordes and masters of necrotic arts

mb The Filth: barbaric abominations, mutants
mb Jungle Elves: swift lionesses, lioneers, and cunning archers

mb Mercenaries: fighters without allegiance for hire
mb Vanguards: chivalric knights, protectors, and healers

Summoner Wars: Master Set

Benders: mind-controlling ranged fighters
Deep Dwarves: miners, scholars, and geomancers

Sand Goblins: scavengers and tricksters
Shadow Elves: stealthy, guileful creatures of the night

Swamp Orcs: menacing, cannibalistic opportunists
Vargath: tough mountain goatfolk

Each faction is represented by a deck of 34 cards. The decks comprise one summoner, three champions, 18 common fighters, nine events, and three walls. Deck construction is possible, but under strict guidelines. Mercenaries may be incorporated into any faction deck; no other mixing of factions is allowed. Reinforcement packs of additional champions and new types of common fighters are available for each faction, greatly enhancing construction options.

Additionally, a second series of decks—a new one for each of the 16 factions—is gradually becoming available.

Tash-Kalar: Arena of Legends (2013); four factions, or schools

mb Highland: school of the mountains
mb Northern Imperial*: blue school of the empire

mb Southern Imperial*: red school of the empire
mb Sylvian: school of the forest

*identical in content

Each faction is represented by common, heroic, and legendary tokens and a deck of 18 cards. The decks comprise five common and 13 heroic beings or weapons. Beings are summoned into action by playing the tokens to an arena board in specific configurations. Additional decks of legendary beings and "flare" cards (a catch-up device) are shared by all players. Deck construction is not a feature of this game.

Expansion factions seem probable.

Each faction is represented by its own special play mat and strongly associated with a particular type of terrain. (This is the only game that I've listed where the factions do not have their own deck of cards/set of tiles.) The two factions in each type of terrain, being of the same color and on flip sides of the same play mat, cannot be played at the same time. The special play mats differentiate the factions in many ways, including:

Initial distribution of power tokens
Initial status on the cult tracks
Starting funds and available workers

Different transformation cycles for terraforming
Varying costs and rewards for constructing/upgrading buildings

Special rewards after upgrading to a Stronghold
A faction-unique special ability

Each faction is represented by three double-sided unit pawns, various special tokens, a sector board, and a deck of 25 cards. The decks comprise various action, trap, instant, shortcut, and duplication cards. Deck construction is not a feature of this game.

Pandora operates under its own set of special rules and has no card deck. The Greys and Scientists are as interested in collecting data as they are in attacking other factions.

Up Front (1983); seven factions, or squads

Base game

Americans: 12 men / 6 cards / 2 cards*
Germans: 10 / 5 / 1
Russians: 15 / 4 / 2

Banzai expansion

British: 10 / 5 / 2
Japanese: 13 / 4 / 2

Desert War expansion

French: 12 / 6 / 1
Italians: 18 / 4 / 2

*size of typical squad / hand capacity / possible discards per turn;
only the Germans can perform actions and discard in the same turn

Each faction is represented by a deck of approximately 40 cards. These cards comprise individual soldiers, weapons, and vehicles. Each faction utilizes only a portion of its cards per scenario. The factions are delineated in many ways, including typical squad size, hand capacity, and discard abilities (as noted above). Guidelines are provided for self-designing scenarios so deck construction is possible. Game play is governed by 162 Action cards (primarily movement, terrain, fire, rally) that form a draw deck shared by all factions.

Up Front has been out of print for a long time. Wishful rumors of its re-release have been frequent through the years. However, most recently a well-funded Kickstarter version of the game has been developed so it appears to be really happening at last.

Terran: The default human race side

Protos: Alien oddity of Invid and Klingon love children

Expansions:

Guess what same 3 races, just new toys.

3 Asymmetrical factions each with their own strengths and weaknesses. Best of all the game rewarded attacking and discouraged turtling. Different strategies, strengths, and weaknesses made the game (and vid game) great.

People don't make pro leagues based off this game because it was bad or too imbalanced.

In Rune wars there are four factions:

Lotari Elves: Elves enough said.

Daqan Lords: Typical medieval humans

Waiqar the Undying: Undead army

Uthuk Y'lann: Orc-demony things.

Races are differentiated by their starting influence and action cards, by their resource dials, and home territories and various other small changes. Most of all they are differentiated by their units which are different for each faction. It is the units which make the races feel very different.

The Banners of War expansion does not add any new factions, but adds units for the existing factions. It also adds a different set of development cards for each race.

Runewars could really use some more factions being added to the game in my opinion.

Smash up is an interesting game because you play two factions not one. Each faction is a deck of cards and you shuffle those cards together. Hence the name. The object of the game is to play cards against bases and smash them. Hence the name.

The base game has eight factions:

Aliens
Zombies
Dinosaurs
Ninjas
Pirates
Robots
Tricksters
Wizards

You can play zombie aliens if you want. The factions all have their own feel. I think it is important to note that the Dinosaurs have laser beams!

There are two expansions that add 4 more factions each. Its an entertaining breezy filler with a lot of screwage.

Since you added Up Front, it seems you are OK with historical games. Probably there are a fair number of modular tactical "faction" games like this for World War 2 and other eras.

Combat Commander includes an excellent random scenario generator and has Germans, US, Soviets (which each has its own units and deck of cards). CC expansions like Combat Commander: Mediterranean add more nationalities, e.g. Italians, British, French, etc.

Merchants Guild - most favourite faction by many. Specializes on contracts and cooperation.

Mutants Union - more agressive one.

Apalachian Federation - many consider Apalachians as the weakest faction and actually they may be mostly.

Also present:
New York
The Hegemony

I am one of the designers of this game.

There are 3 different states in our game, namely Wei, Wu and Shu.

Each state begins the game with different resources and generals:

All the generals from each state have different attributes (administration, combat and leadership) as well as a unique skill.

Edit: To update with pic of box front

Unlike the joke geeklist entry for Chess this entry is real.

Sirlin's Chess 2: The Sequel (yeah, it's an overblown title) is a Chess variant with 6 different factions, enabling 21 different possible pairings for a game. (It's possible for both players to use the same faction.)

The Six Armies:

Classic (balanced)
Nemesis (favors pawns)
Empowered (favors knights/bishops/rooks)
Reaper (favors queen)
Two Kings (has two kings!)
Animal (wild card)

An old classic from Steve Jackson. Each player is a different Secret Society (there are 8 to choose from, each with a unique power and victory condition) trying to rule the world.

The Servants of Cthulhu
The Discordian Society
The Network
The Bermuda Triangle
The UFOs
The Bavarian Illuminati
The Society of Assassins
The Gnomes of Zurich

City of Remnants has four completely different gangs going up against each other.

Blue: Leader: Sempento Roden
The builder faction, main focus on building alot of city districts.

Green: Leader: Jara
the versatile faction, very efficient at generating money, also quite strong in combat. But very dependent on their leader.

Yellow: Leader: Ret Onshadow
The recruiting faction, strength in numbers. Good at recruiting new gangmembers and also very efficient at cycling through their deck, but weak in combat.

Red: Leader: Garius Regallas
The fighting faction, strong in combat. Main focus on beating down opponents and burning down their buildings (oh yes devil)

As this game has a strong deck-building aspect to it, there's plenty of room to customize your gang one way or another through the course of the game. But each faction has a really distinct feel to it. Especially in the early game.
Did I mention that if you lose a combat you permanently lose one of your gang members. So it is not just 'fun and games' choosing the fighting strategy.

OMG! I have totally forgotten how awesome this game is. I'm gonna go play it right away!
