Missions (and other outposts) destroy corn fields when they show up in an area. However, I don't see anything that prevents the player from planting corn in an area containing a mission (or areas with a value < the mission's area).

Am I missing anything or is this correct?

Good question - I asked Joel the same one offline a few days ago.

There is no restriction to Planting Corn in an Outpost Area. Think of it as a peaceful - but likely tentative - coexistence.

Careful though, because the Planting/Harvesting Family cannot React (5.1.3), though they would be safe against Tribal Raids.
