If a port has a red firewall, and that firewall has a green backdoor on it, and red plays a second firewall on that port... is the port locked down? Or does the backdoor have to be removed first?

The only requirement for a port to be locked down is two firewalls of the same color. Even if a back door is on the first one the second still locks it down.

A back door on of your ports is a great reason to play a second firewall! Locking ports down is tricky at times. It could end up in your opponents favor if you don't plan it properly. There are some times when it is the best way to make sure you don't lose one of your hard-fought ports.
