Zooloretto was also the first thing that came to mind

Takenoko was second. Who can resist a cute panda.

Mice and Mystics is designed for 4 players but can easily be played well with 3. While it's more of a fantasy dungeon crawl than an "animal" game, you do play very cute mice trying to solve situations that involve other animals;e.g. rats, cockroaches, spiders, cats.

Sewer Pirats plays amazingly well with 3 players and is a very thematic and well crafted game. Beautiful art and minis to boot!

The only others I own might be a bit light but are quite fun. Animal Upon Animal

Flash Point: Fire Rescue has you rescuing trapped People from a burning house. Sometimes, the person you rescue isn't a person at all, but a dog or cat.

Game is extremely thematic (co-op)
