Are the three starting buildings included in the count for this? I would assume not, but just want to clarify. It could change things in the case where someone had built over a start building.

The buildings that replace the start buildings are upgrades and replace the initial buildings. A player's building count doesn't change when they buy an upgrade.

So, you are correct in assuming that you don't count the upgrades as buildings when determining first player.

All buildings in your possession count, including start buildings. If you upgrade a start building, only the upgrade counts. You no longer own the built-over start building.
