And since the Corp looses if they can't draw any more cards do top players form large corp decks even though it waters down the sets of 3 central to their strategy?

Nothing happens when the stack is empty.

And no, most corp players do not build extra large decks for fear of running out of cards.

Milling isn't effective enough yet to deck the corp. Most corp decks are around 49 cards right now. Heavy milling will murder most corps though, so it's not like it's ineffective, but decking is not the most viable way to win since either the runner will have found and scored enough agenda points from archives or the corp will have reclaimed the agendas and scored while the runner was busy milling.
