I'd say that the player loses 3 ships, then gets 1 back. This gives a player a chance to rearrange ships (a tiny bit) if they so desire.

I think when the Plague is used matters.
If used after a ship is retrieved then the player loses 3 ships. If before then after the ship lose the player takes 1 out of the warp.
