My son got this for a gift but is interested in playing the Pathfinder Pen and Paper RPG also. He has been messing around with the card game does that spoil the pen and paper version? Should we just skip the Rise of the Runelords module?

Well, you will know the names of the villains and have some idea of their abilities. So there are spoilers. But as for as story spoilers, the text on the cards doesn't tell you much more than the titles of the modules.

Playing the Skinsaw Murders module of the card game gives a strong hint as to the identity of the villain, which is part of the mystery the players need to solve in the RPG module.

You could play both, but playing the card game will take away some of the challenge of playing the RPG module.

The Rise of the Runelords is only the first Adventure Path of the Pathfinder RPG. There are currently 15 official APs of different settings and themes and growing.

You don't have to play the Rise of the Runelords if you want a completely new experience. Check out the RPG Adventure Paths out already:

Like how the PACG is structured, Adventure Paths come in 6 chapter books, but some of the older ones may not be available anymore.

There are also shorter adventures and modules:
http://paizo.com/pathfinder/adventures

And there are lots of 3rd party adventures too. So if you and your son want to get into the Pathfinder RPG, there is no shortage of adventures to play.
