When I close the shadow clock location it says I have to banish an ally. I didn't have one in my hand. Do I just search through my deck or discard pile and pick one?

No. If you don't have one in hand, you can't close it. You'll have to earn another opportunity to close it (being there at the end of your turn with the location deck empty). When you do, you'll need an ally in hand to close it. Or you could go to the other locations and try to find the villain. Defeat her and she'll hopefully flee to the Shadow Clock. When you defeat her at the Shadow Clock, it will close without needing you to fulfill the "When Closing" requirement.
