It's not stated anywhere in the rules, FAQ or in this forum. I assume the zero value tokens are used for temporary energy? Or is there another use for them?

Officially, they are used to represent that a ship has 0 of that particular Energy. Some people remove the tokens when an Energy hits zero, but the problem is that it could look like it has the starting value. So, they put in zero tokens to fix this. I only put on the tokens if the value is different than the starting value. Saves some time, and the zero tokens are important this way.
