Resolve Engine first, meaning you put the Weakness back on top? Or does the Weakness go back to the stack? Or do you choose?

Both actually happen. You play the Weakness, so it goes back to the stack. Then, Tanden Engine sends it back to the top of its owner's deck.

Matt Hyra (designer of SFDBG) stated in an earlier thread that you can use Sagat's Eyepatch to destroy a card played via Tanden Engine. Likewise, if you manage to play one of your opponent's weaknesses, it stays on the weakness stack. I believe the issue of the weakness was also addressed specifically, but I can't locate the thread if it was.
