My friends and I play a lot of 3 and 4 player games with the Game Of Thrones LCG. It's a good game and we enjoy it. You could also adjust some of the rules and try playing Pixel Tactics three player as well.

Shadowfist went to a non-randomized model in 2013, having since released a starter set (with 4 preconstructed decks) and 7 expansion sets of fixed cards so far.

It is best played with 3+ players, and is a very fast moving and dynamic game that tends to have a lot of back and forth, with alliances changing rapidly from turn to turn. Awesome game.

I thought most of the LCGs of fantasy flight can be played that way

Netrunner and Cthulhu are strictly two player. Good candidates are Warhammer, Game of Thrones or Lord of the Rings. Not sure about Star Wars.

FFG's Lord of the Rings LCG works great with 1, 2, 3, or 4 players.

I think Game of Thrones is your best bet. It feels similar enough to Magic that it would be an easy transition for you. There are a LOT of expansions out there for it though, so even though it's in LCG format, getting everything will probably take you awhile.
