The winning conditions are written as a series of conditions, including a specific rule depending on the number of players. This seems to lead to ambiguity in the 5 player game.

The specific 5 player rule is: "The good side wins the games if: the number of surviving good-side characters is equal to or greater than the number of surviving evil-side characters."

This means that if all characters are eliminated at the end of the second round the good side wins. Which is different to the 3 or 4 player game.

It is possible for the game to end at the end of the first round, based on a number of conditions, including: "If all players are eliminated at the end of the first round, the evil side wins" and "all the evil-side players are eliminated and the good-side players fulfill their victory condition (see above), the good side wins".

If all players are eliminated at the end of the first round then the evil side wins according to the first of these rules and good side wins according to the second of these rules. Does the first rule take precedence?

Yes, because the game ends before you get to, and have to consider, the second rule.
