I know its no big deal. However in my starter set I have 9 pegs. In the rule books each dragon is being connected to its base by 2 pegs so I should only need 6.

Do other people use 3 pegs per dragon. Am I missing something here?

if model clash due to wings or other sticky out bits.. raise it up...
hope fully it will no longer clash..

also some may brake spares..

I put only one peg on my Red, because it's big and heavy and a longer base stalk my break more easily. And I think, the kind of use this is going to get, break spares will be necessary.

My starter only came with 9 as well. Is that the right number, although the rulebook speaks of 12?

I think it's supposed to be 9. I certainly won't be putting in a request for more. Wizkids aren't talking to me as it is.
