I haven't played the game yet (I am going to play for the first time this weekend) and the rule book doesn't say what you are supposed to use for the victory track markers.

The players cubes are a resource for population, research, and placing in the trade market. Part of the strategy of the game is keeping some in reserve so you can use the market to trade for example. We start with 30 cubes. 3 are used to mark each of the 3 resources. If you use one cube to mark the victory point track, what if you get to 21 victory points? Does one cube go on the +20VP spot and another cube on the 1VP spot causing you to have to use 2 cubes to keep track of your victory points?

Your assumption is correct.

30 cubes
1 used for scoring
1 used per resource
= 26 left for population, trading, etc.

If you get to 21+ points, you will indeed have one fewer marker for everything else. It's an opportunity cost.

Most things are not scored until the very end of the game. Destroyed ships are an exception. However, since they do not require any population to fly/control, it's a pretty small price to pay for gaining a lot of VPs in combat.

Can't we just put the same vp marking cube on a +20 disk on move them together so that its 21,22,23,24,..? that way you still only use 1 cube and have no disadvantage.

You can certainly do that if you want. In fact, you can even play that the cube supply is endless. Whatever gives you the most enjoyment out of the game, go for it!
