The rules are quite explicit in the in the Age of might, if the Rule of Hierarchy is broken when joining 2 domains then the offending building in the weaker domain is downsized. The weaker domain is defined as the domain with the lowest sum of military power.

The rules then say that downsizing is worked out in the same way when the Religious Rule of Hierarchy is broken. However, we could not work out whether this meant that you still compared Military power to work out the weaker domain, or as the problem is with Religious building if you now compare Religious power.

So, when downsizing a Religious building, do you compare Religious power or Military?

Religious power. Look at the first example on page 13, this shows how it goes. Don't forget that in the Age of Might, you first check military buildings, and then religious ones. In the Age of Faith, it is the other way around, so religious buildings first and then military ones.

Excellent - we got that one right then. There's a similar hint on the section of the rules that describes how to resolves joining more than 2 domains, but just wanted to check.

However re-reading the example on page 13 shows something else we got wrong - we thought that the play causing the downsizing made all the decisions on how to downsize the buildings. Re-reading, whilst the downsizing player might get to choose which building is downsized, it is always the owner which decides where the downsized building is placed.
