I have the expansion, so I had enough bases to paint 8 of each in 6 different colors. Then I used a knife to cut off the bottom stub of each mini and then used these small sticky magnets and put them on the bottom of each mini and the top of each base. These magnets are about the perfect size, (maybe if you can find some 1-2 mm more in diameter they might be better) and they are strong enough to hold to the base without sticking too strongly as to peel the magnet off. Plus they are super cheap. This cost $6 and took less than a half hour to put the magnets on.

Not OP, and the magnets I used were slightly different, but this is what I found. I searched for hours for a cheap 5/8" magnet but couldn't make it happen. The 1/2 are fine, but like like OP said, a tiny bit bigger would have been the best. These are not sticky though, so you'll need to superglue.
