Is there a proper way to do this? Or does it break the game's balance?

I ask because I have Rise of Rome and some gladiators for Lost Cities via the Beast and Master expansion.

Also, moving forward, I'm getting Hoplomachus: Origins and am wondering if one can just mix everything and draft new "cities".

Martin Gallo is right on. All City and CF Gladiators are fully compatible with all versions. We introduced a new health chip color to allow for creative teambuilding. You like archers? Draft em all. Don't like Defenders? Who needs em?
