I understand why you don't want to just swap the active player marker to the next player at the last turn of the third week. That gives him the right to go first an odd number of times which is clearly an advantage.

So it works like it does in the 4 player game for the same reason.

But with 2 players, it is not just the benefit of going first. It is an extra action.

Is it really intended for the player who has fewer victory points going into the last day to get an extra action? Would it be more appropriate for the last turn to just be one action for each player and to forego the third action on that turn?

Yes.

No, you can always add lot of rules to adapt but the motto was to keep it simple while balanced. This additionnal action could not be that useful and it is part of the game, that keeps tense the fact of scoring points in the turn before the last one.
