There are two buildings with 4-2-2 contribution squares. If player one has a cube on the 4 square and player 2 has two cubes, one on each 2 square, it will be player 2 that wins the "master builder" bonus (asterisk), correct?

Correct.

The rule states:

"The player who has the most markers on the building, (with ties being broken by the marker further left) receives crystal tokens, cards, or golden scales as indicated in the upper left-hand corner of the building to the right of the asterisk."

The two markers beat the single marker. The position of the markers is only important in the event of ties.

Yes, this is correct.

Keep in mind that both "2" squares have to be paid for individually. So if you only have cards with values of 3 and 1, then you could not put cubes on both of the two "2" squares this turn.
