So, I've decided I'm going to have a friend custom build a shipping crate for my DVM. The sort with aged wood, rope handles, that looks like it's falling apart, but is actually pretty well built.

Something like the ones here. http://www.elmcityhobbies.com/shop/images/SetCrates5FULL-100...

However, to do that, I need to figure out the dimensions I'd need. Does anyone have any idea about what rough dimensions I'd want to work with? I figure I'd use a layer of soft foam, maybe do some cut outs, and I'd want to have the 7-8 faction sections and a section for the GOOs.

You could always build a mock-up using foamcore. You can actually pin the foamcore together using T-pins used in sewing, so that you can adjust the positions of each different tray, layer, partition, etc. Once you have a fully functional foamcore box, you can take the measurements and replicate it, but in wood.

Don't forget to possibly leave room for your OS2 items!

Mmm, T-pins are my friend Excellent suggestion for sure. I'm thinking of helping a friend out with their storage solution once they settle in on a box.
